Sounds like you're using Java 7 and the games need to show you a pop-up message. Please see this thread (which is also linked from the main page) for details and how to work around it.
The problem only arises when the game has to ask you a pop-up question. Backgammon does that more frequently than other games (the question about passing until you can move, when you're blocked), but all games do it in some situations, so all games are affected. -- T.J.
